Why are you saying you're not pretty? Make up and clothes plays such a little role in making you pretty. You've probably heard of inner beauty is all it matters but probably don't believe it hey? Well, let's think about a solution in a practical way. Why not try to make yourself healthy. If you have a good body that you're proud of, that will beat all those girls with mini skirts and make up. This is going to make you pretty in a life-long way.
When you live healthily, your skin will glow, your body curve will be attractive, you will be more confident about yourself. (please note: being too skinny is different than being healthy)
Good luck.

You can always go half ways by using transparent, no-color lip gloss and some eye shadow in a more natural colour (like brown or olive green, or similar). That way your make up won't be so out there that it will the school staff. It's up to you.
I find that the most common mistake young girls make when putting on make up is that they use too much of too strong colours and end up looking like they're about to perform in a theater. So maybe you can ask your mom or a make-up sales person to help you pick the right products for your face.
You should dress according to what makes you comfortable. Trust me, being uncomfortable in what you wear automatically makes the clothes ugly.
