 It is quite common that it will hurt the first time or the first few times. I don't see how it would hurt his confidence. Let him know to go slower and maybe only one finger and so on until it doesn't hurt. That shouldn't hurt his confidence and if he cares about you at all you will see he is more then willing to be gentle and help you work up to it.
It will get better but there is no reason you have to suffer waiting for it to get better.
