They kept using that phrase a lot in Aladdin (that's where I first heard it).

I concluded that it meant someone who is very special in spite of the fact that a lot of people undervalue or overlook their value.

The phrase "diamond in the rough" usually has a positive connotation to it. Think about it - a diamond (of any kind) is still a diamond, right?
