Penetration is usually deeper when the girl is on top.
Discharge might cause the problem, but I think it's very unusual and normal discharge certainly shouldn't do it. I have heard that sometimes menstrual discharge can cause discomfort to a man's penis so if you are doing it during menstruation then that might be the cause although it doesn't really explain why it would only happen when she is on top.
Could it be simply that the skin on your penis is very tight and is being pushed back further by the deeper penetration? Or isn't it that sort of pain?
