As awkward as it may feel and if you want it to stop- you're best just asking him what his problem is. Avoiding confrontation and being creeped out won't help solve the issue, if you catch him doing it again, just pluck up some courage, go over and ask him. E.g. 'I couldn't help notice you staring at me, and it's not the first time either. Anything I can help you with?'
Not in a sarcastic, snotty way; just make sure you're clear when you ask and see what he says. Then just go from there, just be calm and polite and it should be fine :-)

It could mean that he finds you attractive and doesn't realize he's staring so much so he doesn't look away when you notice.
It also could be that he's not staring at you as much as just staring into space and it looks like he's staring at you. I was caught staring at someone recently but I was really just zoning out looking through the window. They just were in the way.

Its either this guy likes you or he has some issues with. Look in for subtle signs, if they turn out to be negative better be cautious.
