Always consider addressing any concerns when it involves the physical...stomach pains after sex...with a physician.
I agree that it may be related to penis size as I had the same pains with my current boyfriend. Also when you are close to your cycle, things swell up inside so there is less movement that is allowable...don't get me wrong, some women enjoy sex more while on their cycles...just there is that in between time when things are sensitive.
Also make sure she is fully aroused as this does aid in less pains after sex...trust me I know.
Still consult a doctor.

For anything involving painful sex for which you have no explanation a visit to the doctor is advisable, even just for reassurance. I have no idea what it could be - there may be no connection - but a qualified person should.
