Maybe your foreskin doesn't move as far as it should. I think this condition is called "phimosis". You can see a doctor, and, if it's phimosis indeed, is very easy to fix.

I am not a guy, but thinking about the physics of it, the foreskin is designed to roll nicely back and let the glans penetrate deepest and give the sperm the best chance of getting where they need to be. If it hurts, I think you should go to the doctor, because I'm sure it doesn't hurt all guys (hasn't hurt any of mine!).
