She is kinda odd in someways and maybe she really doesn't see it as a problem. It bothers me and I feel like when I bring it up she makes me feel like I'm being completely unreasonable about it.

Let's put this clear. Unless there is a VERY GOOD reason for her letting him sleep over, like "his house collapsed and he doesn't have any other place to go", she's using you.
I guess you asked her why he was staying there. What did she say?

I hate to say it but even if she isn't doing anything with him the situation does not look good for her at all and she should know that. I wouldn't stay with her based on that thing alone because of how bad it looks.
