1. Could it be that he just wants to be safe? Maybe he's worried that the making out might lead to sex and he just wants to be prepared.
2. Perhaps he is the type of person that can ejaculate without much stimulation. So maybe he just doesn't want to get it all over his clothing?
3. There could be a chance that if the above statement is true, he's worried that he might accidently get you pregnant (while highly unlikely...could be a possibility).
So those are things I think may be possible? But in all honesty...if you are comfortable with him - just ask! It's the only way you'll really know!

 Ask him. Maybe he has a problem with premature ejaculation and he does this as a precaution. Maybe he's afraid of disease. Maybe he's clueless and thinks the condom is magic. What he's doing is out of the ordinary, but nothing to be too worried about. With most guys it's a pain to get them to wear a condom, at least that's not a problem here.
