I did a pregnancy test and it was negative and started the next pack of pills on schedule. I stopped the pack mid cycle and during that time got a 1-2 day brown discharge with a tissue like discharge as well. After 7 days I went back on the pill again. The last time I had sex was 4 weeks ago (while on pill and using condoms) and a pregnancy test today was negative. I presume I can rule out pregnancy?

 It sounds like you can, if you're really worried you can get medically checked by a Doctor and they could tell you for certain and it would be more accurate.
I think its because you stopped the back mid cycle that your hormones are messed up and your periods aren't regular, or coming at all
