It's stupid, I know, but I just really don't understand what cute means when used with reference to a person - I'd call my cat cute, but not a person. Damn the english language for being so confusing!

He could be using it in the American way, to just mean good looking.
Or he could mean you look cute as in young / loveable / kittenish.
Just take it as a compliment rather than trying to analyse exact meaning. It was probably just a word that came to his head. Guys don't put that much meaning into things they jsut open mouth and words come out.
