Miss Oz is correct on all fronts. Just as in anything on this planet, there are different colors, shapes, and sizes. Have him get a check up if you're really concerned. It will be an excuse for both of you to get tested for STD/I's to put each other at rest. Just be worried if he ever turns a shade of blue or purple, because that means that he's been seeing too much action...

Darker pigmentation on the penis than the rest of his skin is highly commom for a man and no threat to his health at all. The pigmentation level is completely variable; any man with pale or very pale skin on his body can have a much darker shaft; it can appear almost tanned. This may simply be due to the fact that there is more blood nearer the surface of the skin in the penis, making it look darker, or it may be due to a high level of testosterone. Either way, it isn't a danger to him or you and is perfectly normal; although you can always have him go to the doctor for a check up if it will help put your mind at ease.
