It's at least 50% likely to be the affair if not more. There is scientific evidence that women are more likely to conceive when cheating than with their regular partner.
Your boyfriend has the right to know the truth no matter whose baby it is.

 Either guy could be the father. You can do a DNA test after the baby is born. It is possible to do a DNA test while you are pregnant but it is very very expensive. Good luck telling your boyfriend. You may want to have yourself tested for STD's as well.
