 My bet is that you weren't lubricated enough. Too much friction, or you were too eager and went at it too fast, again causing too much friction. Friction is alpha and omega in these cases, too much will make you hurt, no matter how many times you've had sex in your life, no matter how long since last time etc.
However in time, if you don't have sex, you can "shrink" in a little, but that takes longer than 12 days. When I was in a long distance relationship and went 4 months without sex we always had to start veeeery slow, otherwise it'd hurt, even if I was wet.

 Sounds like you weren't turned on enough, either not wet enough or too tight. This is more likely to happen when you're apart because you're probably a bit more impatient about getting down to it. You can prevent this by having more foreplay (the average woman takes a full 20 minutes to "warm up" completely) and by buying some lube. Lube is probably the single best thing to have for sex after contraception.
