But when I got to the pharmacy and explained everything to the pharmacist, I got the strangest look when I mentioned that I'm on the pill. He then told me if I'm on the pill, I don't need emergency contraception, and actually advised against it. I know none of us here are as trained as the pharmacist, but I'm just wondering what everyone else's take is on this.

We had sex last night (Saturday). He intended to pull out, and he did, but a little bit of semen got on the outside, possibly inside, I couldn't tell. I was on my last inactive pill as well.
The pharmacist said this didn't matter, that I was still covered.

It really screws with your cycle and it really doesn't make any sense to use if you're protected by the pill. If you miss a pill, follow the instructions given in the pamphlet. You're likely to get pregnant if you miss like three pills or something. And if you can't remember to take your pill, should you really be having sex anyway?

I'd advise against it. Being on one pill and taking another, can render either one ineffective. Warnings are on many bottles, "don't take X, X, or X, while taking this product." I'd think the same applies when mixing birth control.

The morning after pill contains a lot of strong hormones that can affect the body differently (I've taken it once so I can relate) however the birth control pill also contains hormones that alters the body, maybe they don't work as well with each other because of the hormone overload?
However I think you'll be just fine :)
