It's most likely chafing. Since semen is actually a bit of an irritant, any chafing that was going unnoticed with a condom on, is now being amplified by the semen (like getting lemon in a cut you didn't know you had). Try adding in a lube and see if that makes it go away. Make sure to invest in a nice one, and not just KY drugstore stuff (which can burn even when you're NOT chafed). Also try a bit more foreplay.
If neither the extra foreplay or lube helps, have her see a doctor. Although it's rare, it is possible to be allergic to semen.

What kind of burning are you talking about, is it sharp and painful or is does she just feel warm? If it is just a hot feeling that radiates it is probably just the normal result of sex. I become very warm after a session and can feel like I am burning. However this is usually a pleasant sensation and causes little discomfort.
But if it is a painful sensation she needs to see her OBGYN. The only way your semen could be doing this is if she is allergic to it, and you will only find out by going to a doctor. Anything else it might be would also be diagnosed properly by a doctor.
All in all only a doctor would be able to explain what is going on for certain so please, do your lady a favor take to her to one.
