Is it better to put the lube on his penis or on my vagina? Is it safe for me to get lube in my vagina? (we're using water based lube as our contraception is condoms). After sex, there may still be some lube in my vagina - is this safe? Will it harm me? It seems like it will be hard to clean out - will I have to do this?

As long as you buy a safe, proper lubricant which is meant for this purpose then it will not harm you. You can put it on the penis or opening to the vagina or both. I'm glad you've looked into it and are using a water based one so it will work with your condoms, as others can damage the condom.
You don't have to worry about cleaning it out afterwards, it will be perfectly fine to come out on it's own.
