 Foot fetishes are generally harmless, however, you need to set boundaries if the behavior makes you uncomfortable sometimes. Make sure that you have him ask before he does it, so that you can judge whether or not you're okay with it. I can imagine that having him stick your toes in his mouth after you come in from work probably isn't going to make you feel sexy, so don't be afraid to talk to him about it and set some clear lines.
By the way, feet are no less hygienic than say, genitals and mouths. If you're that worried about germs, you probably shouldn't let him go down on you or kiss you either. ;-)
