Well there is no real documented proof that it affects fertility but overloading your system with enough hormones to prevent a pregnancy can't exactly be harmless.
Since you have been having unprotected sex it is fairly likely you will have caught something. Chlamidia can cause fertility problems and has no symptoms.
Go to your doctor and get yourself checked for STI's and other nasties. He should be able to advise you on what could be causing this.
