 Get some non latex condoms and see if it makes a difference. Also if you use additional lubricant look for one that is hypoallergenic and more suitable for sensitive people.

 How much foreplay do you use? Maybe that is something to do with it - if you're not lubed up, that can also cause the burning sensation. Try fingering yourself whilst wearing a latex glove and see if that gives you a reaction.
